Exactly. The install of these LPPs and features is what installs the compatible versions to the new release. This includes the IBM portion of the IFS, QGPL, and QUSRSYS Also remember in this step to add any new features and products. And remember PTFs at this stage unless they are already on the media you upgraded with.
I'm still in the dark about this step:

Most of this is automatic but not always. For example at some release converting the IFS from Type 1 to Type 2 was optional. A release or two later it became mandatory. When it was optional there was a command to run that did that. Now that it's mandatory it just happens. In any release there are objects that change from the previous release. Much of this happens when features of the OS are loaded while some of it happens when the objects are restored to the new release. Of course there are other issues like programs which require STROBJCVN to upgrade them.
