I would assume that an environment variable is set (WRKENVVAR) for JAVA_HOME. There can also be an environment variable QIBM_JAVA_PROPERTIES_FILE that points to a different properties file. Another place to set up an override is a SystemDefault.properties file in the /home/<username> directory. I would recommend looking at the IBM Technology for Java VM in i5/OS pdf for more details.
