One option is to use REXEC or FTP to submit or run remote commands. 

If you're using Java or .Net you can use the Java toolbox remote command 
API's to execute remote commands on the iSeries. 

We've written a .Net based batch command runner that can run one or more 
commands contained in a batch file from a windows server.
