We are doing a very similar thing but from a VSE/ESA mainframe system. Using 
the remote execution client in the VSE system, I can issue just about any 
command to the iSeries that I could do locally from a command line in a 
"green screen". You can do the same thing from Windows.

If I understand what you want to do, you should have everything you need 
already. Windows provides a REXEC client. Here is a link to the help doc for 
it:

Now all you have to do is to make sure that the remote execution server is 
started on the iSeries. I think that would be CHGRXCA AUTOSTART(*YES).
