You can override LSOUTPUT before doing the FTP command:

OVRDBF     FILE(LSOUTPUT) TOFILE(anylib/anyfile)
FTP rmtsys

Use the "ls (disk" FTP command and it will return a directory listing of all the files in your specified directory to a file called LSOUTPUT on your AS/400. Just read LSOUTPUT to see if the file you are looking for exists.
