Because it hasn't been removed. IBM have just made it stop working. Run the following command:
CRTDTAARA QUSRSYS/QBMGINFSKR *CHAR 32


then run STRINFSKR. Hmm ... magic.

No. Option 2 is all the help text etc. found in QHLPSYS. If I recall correctly the online books would have been copied from a BookManager CD. You can load them directly from the CD by setting the QBOOKPATH system value to include:
/QOPT/AS400BKS/SHELVES
/QOPT/AS400BKS/BOOKS


and shoving a BookManager CD in the optical drive. Given that 440 was about the last release with a full set of BookManager books on CD this is less useful than it used to be.

In other words: Should I remove it through LICPGM or by deleting DLO's
or files in IFS?

You should be fine just deleting the bookshelves and books from the IFS.
