Sounds like a firewall issue to me.  Possibly a firewall on the client side.
Reason being that the server side firewall would need to be open to get the
connection in the first place.  Whereas the client side firewall may be
closed and only opening temporary to let requests go out and responses come
back.  When it closes, it disregards packets coming from the iSeries thus,
the iSeries thinks you've disconnected.

You could see about opening the required ports on the client side firewall.

Also, you may want to check the archives and see if anybody as another way
to fix this.  I seem to recall seeing others with this problem.
