Is this to be an interactive process? User selects a menu option (on the 400) to call the windows app, then executes RFROMPCB.EXE to transfer data to the AS400? What client are you using? If Client Access Express, you could use STRPCO and STRPCCMD to execute the PC program and initiate the file transfer.
