We have run into this problem & we solved it, but I do not now remember what 
we did, except it was with a PC printer that went from Perle to LAN.

As I vaguely recall, we had to futz with several things before we hit on the 
solution.

Is it the exact same operator?
Have you seen the specific message?
We have operators who reply to a forms change message thinking they are 
replying to an alignment message, so when MIS is told it is an alignment 
problem, that is not what it is.

Did the printer get physically moved?
It might be on some *JOBD or settings based on *USER *WORKSTN
that need to duplicate the old story

When we originally installed our 400, everyone was screaming about excess 
alignment messages.
There is a command to change all PRTF on the system so that the printer 
defaults assume everything is aligned except at time of forms change or power 
hello goodby start stop system the printer is running in.
And everything was fine until we added a new OUTQ & got software upgrade.
There is a command to change OS/400 system defaults for any new OUTQ & we 
have to do this again when we have an OS/400 upgrade.
I am at home so I not have those commands handy.

Whatever PRTF is involved, check its defaults.
Also check the CL that runs this for whaever OVRPRTF involved.

Even though it is the same identical software, some aspects of the software 
may be transparent to some hardware while needing tweaking for other hardware.
