We are having similar problems. We are using V4R5, with BRMS. Latest group PTF
for BRMS installed.
When using BRMS to backup active Domino Server, our shared mail files are not
backed up. To backup we must do the following:
1. Stop Domino Server
2. Release IFS Lock on the shared mail file
3. Copy shared mail file to the root, giving it a new name without a .nsf
extension
4. Start domino server
5. run BRMS save for active domino server.

Also, we cannot save some IFS data that resides on DASD using hardware
compression. We must unmount the file system for the IFS directory before the
save (which should save active files), run the save, then mount the file system.
If the Lotus archiving program runs while the file system is unmounted, it will
create a new archive file that will only be visible when the file system is
unmounted.

It makes it extremely hard to provide 24x7 when a "save while active" is really 
a
"save most of the stuff when active".
