Like Pete Massiello, I've been loading PTF's with users on for 10 years now.
There's no harm in loading PTF's with users on the system.  Applying them
with users on can be an issue, particularly if they're delayed PTF's that
need an IPL (users get so cranky about the computer shutting down while
they're working! <grin>).  Many PTF's can be immediately applied with users
on, but it's best to only do individual PTF's this way, and only after
reading the cover letters for that PTF and all of it's pre-reqs and co-reqs
to be sure that IBM says it's okay.
