We have Domino running on 3 of our 19 AS/400's.  We too have migrated from 
MSMail to the Domino.  Our MSMail server was a shared folder on a 400.  I've 
not run into your problem anywhere.  
You might want to try

There is some stuff on the 400.  You can search by 400, or by Berendt
I don't know if you'll find anything specific your problem.  I know that IBM 
watches this like a hawk.  One of my postings resulted in a trip to Rochester 
to do my MSmail to Notes migration.  Another resulted in a phone call and a 
reprimand.

Subject:        Notes Domino Mail and NetSoft File Transfer

We are in the process of moving from Ms-Mail to Notes Mail.  Notes
Domino has been set up on the AS/400.  In working with mail
configuration, a user's directory entry was changed from User Index to
Notes Mail/SMTP.  After this change, the user initiated a file transfer
from 16-bit NetSoft router and AS/400 froze.  Forced re-IPL, changed
user back to User Index and transfer went through fine.

Has anyone encountered similar file transfer problems on AS/400 with
Notes?  We are at V4R3.

Also, we had two default routing entries set up in TCP/IP, one for token
ring, the other for Ethernet.  The token ring routing entry was removed
during mail set-up.  Would this have been a potential cause of problem
as well?
