Does this system have the performance tools installed?
What does WRKSYSACT show for this job during the ATP transaction (CPU, 
Synch and Asynch IO).
You can get a lot of information about this particular job as it processes 
with performance tools.
What's the overall utilization of both disk and CPU on this system?

The other thing I would do at this point is look if you have an index 
problem.
There's several ways to do it depending on the OS release of the iSeries.
1) Put the job in debug mode (make sure you have UPDPROD(*YES) if the 
library is type *PROD)
        After an ATP calculation, look at the joblog, what messages is the 
optimizer giving you about indexes?
        Is the optimizer recommending any indexes?
2) Sometimes MAPICS uses OPNQRYF for access paths, not sure if this 
application uses OPNQRYF but if it does you can use the database monitor.
     Use the STRDBMON command to monitor this particular job.
     You can analyze the data in iSeries Navigator or manually with SQL.
