While it is a multi-processor machine (PC running XP), the creation of the IFSFILE object (not the ifs file itself) and the delete is happening on the same thread.

Try marking the variable that holds the reference to your IFSFile
object "volatile". Marking it so changes the JVM memory model
contract.

My gut says that's over complicating it ... I'm pretty sure this is a problem in jt400.

John E thinks that the problem is occurring because fd_.server_ is null. This probably means that the server was disconnect when isDirectory() was called, and the exception was being eaten.
