I was able to solve my first question, how to use
native driver in AS400, 
Can any one point out how to have more then one
library in connection URL

This is how i have defined my properties file
driver=com.ibm.db2.jdbc.app.DB2Driver
url=jdbc:db2:*local/MAPS6300F3;naming=system;date
format=iso;time format=hms;prompt=false;behavior
override=1
username=*CURRENT
password=*CURRENT
