You might have a look at JTOpen
(http://oss.software.ibm.com/developerworks/opensource/jt400/).  It is open
source and has classes to interface with many of the APIs.  Examining the
source code for the appropriate class will show you how it communicates with
the corresponding API.  The source code is well written and pretty
understandable.

OTOH, you can probably just use the JTOpen classes so you don't have to
reinvent the wheel.
