We recently installed Domino's AS/400 and had the same questions.
Get you a copy of the IBM Redbook, Lotus Domino for AS/400: Integration with Enterprise Applications SG24-5345-00.
This book has been invaluable in helping us get started!

What means can I use to query and submit data to a Notes Database from an Java application running on an AS/400?  (The Notes server is running on an AS/400 as well, but likely not the same machine that my application is running on).
