Those look very interesting, but I did come up with a different solution, 
so I can take my time to study them a bit.  Since I'm just restarting the 
server, I scrapped using my CL program and just used a scheduled job to 
call a SBMDOMSVR command to 'restart server'.  Worked like a charm.  It 
was something I noticed while I was troubleshooting, but didn't recognize 
it as an alternative method until later.

Figured I should share the solution after using the list's bandwidth 
asking the questions...

I suggest you check out the Domino api's at:

I use these in our backup to ensure that a Domino server is dead, dead, 
dead, prior to performing a backup.  Maybe this may help avoid the 
subsystem is still got jobs going or whatever is happening with you.

The list may strip off an attachment so I bcc'ed you a zip file.
