I recently submitted a similar  question to IBM software support. They 
recommended ENDDOMSVR and referred me to Redbook SG24-5592  section 10.2.6 
which has a program example of ending the server  and making use of the 
QWDRSBSD API to check if all jobs have ended in the Domino subsystem 
before a backup is run.
