I don't do Unix, just try to think BPCS logically.

Assuming everything is working correctly except for this bug in the code, 
consider a second program that in principle is like a reorganization.  Apply 
the negative sequence number FMA data to corresponding FMA records that have 
the same item & other criteria, then erase the unwanted negative sequence 
number record after it has passed its information along.

It sounds to me like you need to add a specialist to your team who is an 
expert on debugging Unix.
